OBJECTIVES | FUNCTIONS
This role focuses on developing generative deep learning models to integrate large-scale proteomics datasets. You will leverage multimodal integration (spatial glycomics, imaging, multi-omics), image co-registration, and Graph Neural Networks to identify biomarkers and model disease progression. Responsibilities include designing bioinformatics pipelines, building generative and classical ML models, executing robust validation workflows (including transfer learning), and processing spatial MALDI-IMS data for independent interpretation and hypothesis generation.

OBJECTIVES | FUNCTIONS
This scholarship recipient is expected to perform the following tasks:
Computational phylogenetic methods are widely used in the surveillance of infectious diseases, outbreaks investigation and studies of the natural history of an infection. Moreover, their use is becoming standard, in particular with the introduction of high-throughput sequencing. On the other hand, the data being generated are massive and many algorithms have been proposed for a phylogenetic analysis of typing data, addressing both correctness and scalability issues. Current methods struggle however to analyse the genomic relationships of large numbers of bacterial genomes. The aim is then to research and design suitable data structures and online approaches to analyse large scale typing data, implement and evaluate experimentally promising approaches, document and make the implementation publicly available as open source software.
